Malware on our site.

We are facing Malware issues with one of our website signciti(dot)com. The Adword Ads stopped suddenly and we got a notfication from Google that there is Malware issues with some URL`s but in WMT tool there is no such kind of warning and organic ranking of the website is no much effected. We are unable to diagnose the issue in the pages through any other tool as well. Is there any other tool through which we can check Malware issues in details??
