Do you know if it is possible to fetch all URL pointing to 404 pages on our site using GWT API? In GWT there are only few sample links.?

Dave Elliott: I use a programme called screaming frog for this. If your site is under 500 pages the free version should be fine.

xenu link sleuth is another programme that does this job quite well, and is free.
Karol Soja: But it will help only with internal links to 404
Dave Elliott: No you can do external as well with both.
E.Dieter Martin: Your other choice is to log the 404's from external and keep track of the referring URL's. A couple of WordPress security and SEO plugins will do that. Feeding the logs into a spreadsheet and careful massage of the data will help as well.
